The local varieties used in the breeding process, has been adapted for a long time and have been favored by the people of the region of the pepper planting. Mapping study of the local Sumateran and Javanese pepper used morphological characters and molecular markers SNP aim the grouping the local peppers, also obtain the effective molecular markers to assist in the breeding of new varieties. <br /> <br /> <br /> The study was done on 20 samples of local pepper from Sumatra and Java compared to 7 standard peppers samples. Thirty morphological characters and 112 single nucleotide polymorphisms (SNPs) molecular markers, which are developed from the 12 pepper chromosomes map, are used in the test. SNP genotyping used the High Resolution Melting method. <br /> <br /> <br /> The 112 markers of SNPs were tested, 39 markers are polymorphic. The results show that the 27 peppers are one population of the Capsicum annuum L species, using Structure 2.3.4’s software, the population is divided into two subpopulations, and using Darwin 6.4’s software, two sub-populations are curly peppers (local Sumatran and Javanese) and big peppers (local Javanese). The molecular markers that have Polymorphysm Information Content (PIC) value more than 0.5 are : PMMCA 7.95 marker, PMMCA 6.5 marker, PMMCA 6.7 marker, PMMCA 11.5 marker , PMMCA 10.8 marker, PMMCA 4.5 marker, PMMCA 12.73 marker, and PMMCA 3.7 marker as the aids for breeding of new varieties text
