This research aims to identify Chlorella sp. isolates from four locations of Indonesian oceans, namely Kepulauan Seribu (KS), Cilacap (CL), Lampung (LM), and Makassar (MK) using DNA barcoding of the ITS, rbcL, and tufA genes. Phylogenetic analysis was conducted by monophyly approach of Bayesian tree supported by characer-based (CAOS) analysis. Result shows that the four isolates belong to species Chlorella pyrenoidosa synonim Auxenochlorella pyrenoidosa and exhibited a distinct clade from previously described species from the genus Chlorella. Growth characteristics were determined from cultivation using f/2 Guillard’s media. Biomass was harvested during stationary phase for fatty acid profiling. Biomass productivities of the isolates are 40.69±3.79 mg/L/day (KS); 38.25±3.85 mg/L/day (CL); 40.17±0,25 mg/L/day (LM); and 34.78±5.19 mg/L/day (MK) dry weight, with lipid content of 40,68% (KS), 40,98% (CL), 22,96% (LM) and 25,38% (MK). The fatty acid profile obtained from gas chromatography (GC) analysis shows similarities in dominant fatty acid contents of all the four isolates. The two most dominant fatty acid compounds are C18:1 compound with quantities of 24,3% (KS), 30,9% (CL), 45,4% (LM) and 56,7% (MK) and C16:0 compound with quantities of 14,1% (KS), 16,6% (CL), 25% (LM), and 19,2% (MK) of total identified fatty acids from standard. Variation in dominant fatty acid compounds is showed by two isolates CL and MK of containing respectively 25,6% and 15,2% C18:2 compound. Clustering analysis based on fatty acid contents places isolate CL and MK as the most similar while isolate KS is the most distinct of all.<p align="justify"> text
