Summary:<p align ="justify">Changes in water quality of the Bay of Ambon have caused a decrease in a results of fisheries and marine biodiversity. The pattern of population growth at coastal areas in Ambon Bay make the waters have a complex problem. In this study water quality data that collected in 7 years (2008- 2014) showed an increase of nutrients (NO3 and PO4) that higher than the threshold of water quality standard for sea water intended for marine life, so this study purpose to determine the main factors causing nutrient changes in Ambon Bay so can use to predict patterns of nutrient changes in Ambon Bay and find out the status of Ambon Bay water quality by using principal component analysis (PCA) methods. PCA analysis results showed the nutrients concentration changes in Ambon Bay is caused by three main factors namely factor land use changes, factor of physical waters and factors seasons changes. The three factors that formed was able to explain 86. 046% of the total diversity it is considered that these three factors is sufficient to represent the diversity of the origin variables. Nitrates are significantly influenced by land use changes factor and seasons changes factors. While phosphate is significantly influenced by the change of seasons. The result of NWQI-TA calculation based on formed factor that influence water quality of Ambon Bay with a score coefficient matrix that is used as a weight of each selected variable obtained status of water quality of Ambon Bay from 2008 in general is still quite good, but began to decline in the year 2009 until 2014 into fair.<p align ="justify">
