The microalgae is identifed based on the cell morphology (phenotype marker) and based on the forensic identification using multiple gene markers (marker genotypes). This study aimed to identify the tropical marine microalgae specimens: PrLO and CLO. The method used in this research included cell screening to obtain single cell microalgae, cell cultivatating and maintaining to generate cells, determining cell morphology under light microscope and by SEM (scanning electron microscope), isolating total DNA of each microalgae specimen, amplificating of the DNA using gene markers of LSU D2/D3 and 18S V4, and nucleotide sequencing. Nucleotide sequence analysis was then performed using a BLAST in NCBI and Bioedit. The results showed that a 421 bp nucleotide fragment was obtained using LSU D2/D3 marker gene from PrLO isolate, and the nucleotide sequence has 96% similarity with the corresponding sequence of Porphyridium aerugenium. Nucleotide fragments of 622, 611, and 220 bp of CLO isolate have been succesfully amplified using marker genes of LSU D2/D3, 18S V4, and 18S V8, respectively, and all nucleotide sequences had 99% similarity to those correspondence genes of Tetraselmis striata. Based on these observations, microalgae PrLO and CLO were identified as Porphyridium aerugenium and Tetraselmis striata, respectively.<p align="justify"> text
