Some of them are Javan Hawk-Eagle (Nisaetus bartelsi) and Changeable Hawk-Eagle (Nisaetus cirrhatus) which are the top predator in food pyramid. Both are endemic to the island of Java and Sumatra. In 2010 the population of Javan Hawk-Eagle recorded only 108-542 pairs and the trend decline each year. The population of both confronted threat of extinction due to decreasing habitat by conversion of forest and illegal hunting for use as a pet. If it continues the population will be reduced which eventually affect the population size to have low genetic diversity. Genetic diversity Javan Hawk-Eagle and Changeable Hawk-Eagle should be examined to determine level of diversity through the analysis of haplotype diversity (h) and nucleotide diversity (?) in conserved region in the mitochondria. DNA Extraction from five individuals of Javan Hawk-Eagle and 15 individuals of Changeable Hawk-Eagle that obtained from Animal Rescue Center using Qiagen DNeasy Blood & Tissue. Amplification area in conserved region of cytochrome b (Cytb) and Control Region (CR) using a thermal cycler for a later review for DNA sequencing. Trimming DNA Sequence Data using Bioedit 7.2.0 software, DNA sequence alignment using ClustalX, analysis of haploptipe diversity and nucleotide diversity using Arlequin 3.5. Construction of a Maximum Likelihood phylogenetic tree using MEGA5. The results are haplotype diversity of Changeable Hawk-Eagle is high (h=0.86) with low nucleotide diversity (?=0.0051), whereas the haplotype diversity of Javan Hawk-Eagle is low (h=0.57) with low nucleotide diversity (?=0.0063). The conclusion of this research is the haplotype diversity of the population of Javan Hawk-Eagle is low and the haplotype diversity of Changeable Hawk-Eagle is high. The high haplotype diversity indicates more maternal lineages than the low. text
