Summary:The database of human mitochondrial DNA (mtDNA) sequence plays an important role in many fields, namely forensic, medical, and anthropology. However, the database of Indonesian mtDNA is still limited, especially the database of Hypervariable Segment II (HVSII). The purpose of this research is to gather information related to the sequence of Indonesian mtDNA, from both primary and secondary data. The strategy used is sample collection, lyses of sample from mouth epithelial and blood cell, amplification of the lysate using Polymerase Chain Reaction (PCR) with HVIIR and HVIIF primers, and mtDNA sequence determination using Dideoxy Sanger method. All the sequences obtained were analyzed to determine the amount, type, and position of mutation occurred. Electrophoresis of six PCR products showed band of 0.4 kb and 1853 bp were obtained from sequencing. Anaysis of these sequences showed 68 difference based on CRS, 48 from 68 differences haven’t been published at Mitomap, the differences are A82G, G85A, G90A, C295A, G69C, G79T, G81T, A82T, T83A, T88G, T89G, C280A, C296A, G316C, C317G, T321G, C330A, C345G, A350T, A361C, 68.1C, 81.1T, 83.1C, 91.1T, 92.2CG, 118.1G, 119.1T, 291.1A, 309.1C, 309.2CC, 315.1C, 316.1A, T60d, C86d, G229d, A249d, A278d, T282d, C356d. These mutations can be proposed as specific mutations for Indonesians
