Summary:Black tiger prawn (Penaeus monodon) farming continues to be developed in the Balai Besar Pengembangan dan Budidaya Air Payau (BBPBAP) Jepara. That effort has been made by cultivate of good quality parental from Aceh and Pangandaran. That breeding has produced offspring until the Sixth generation (G6). Research on genetic variation in the G6, Aceh, Pangandaran populations based on morphological characters and ISSR markers unknown yet. The purpose of this study was to determine the genetic variation in three populations of prawn by morphological characters and ISSR markers. Observation of morphology and morphs metrical prawn used 55 general characters. Analysis of basic morphs metrical characters using SPSS 20 to determine the significance of linear and the equations parameters. Analysis of morphological characters and DNA bands using MVSP 3.1 program (Multi Variate Statistical Package) to showed the dendogram similarity within three populations. The results showed the relationship morph metrical cephalothorax to abdomen and carapace to abdomen can be used as a differentiator between populations of prawn Aceh, Pangandaran and G6. The percentage of similarity based on morphological and morph metrical population of Aceh and the G6 were more than 85%, while the percentage of similarity Pangandaran population to others was 77%. The highest similarity coefficient based on ISSR markers found in 4 samples G6 (G6B1, G6B2, G6J1 and G6J2), with a value of 0.944 to 1.00. The highest similarity coefficient were found in samples from Aceh (AJ3, AJ4 and AJ5) is 0.944. The lowest similarity founded in the samples G6J1, AB4 and G6J2, with a value 0333. Genetic variation prawn Aceh by polymorphic percentage was higher (76.47%) compared to G6 (50%).
