Summary:Fei banana (Musa troglodytarum L.) is one of banana species which is grown only in East of Indonesia, mainly in Moluccas and Papua. In Moluccas, distribution of fei banana is limited to Ambon, Haruku, Saparua, Nusalaut, and Seram islands. This banana has a unique type because it has bunches growing up. The fruit of this banana is edible and has a potential as raw material of drug. Recently, banana in Moluccas has been developing as alternative food-stuff of rice substitute. The development of potency and production of banana as source of germ plasm conservation is needed by excellent variety geneticaly. This research was aimed to analyze genetic variation of fei banana between population based on morphological and molecular characters. Exploration was conducted in 5 islands in Moluccas based on morphological character. Moreover, DNA was isolated from leaf and amplified by Polymeration Chain Reaction (PCR) with 12 primers Random Amplified Polymorphic DNA (RAPD). Morphology data and PCR product was assembled into a binary data matrix, followed by similarity, clustering, comparation analysis using Unweighted Pair-Group Methods Using Arithmatic Averages (UPGMA) method and NTSys-PC program. Calculation percentage of monomorphism and polymorphism bands in all population for detection of genetic variation. The results showed that there was 8 location on five populations of fei banana which explorated and had various characters. Based on scoring results from 12 primers RAPD there were 128 DNA bands which consisted of 101 polymorphic DNA bands and 27 monomorphic DNA bands. Analysis comparation showed that miscompatible of genetic variation based on morphological and molecular characters.
